Ok I have figured this out

Deus Ex is based on 2052 and going up 2052 on wikipedia I find:

# Late 2052 - 50th anniversary of the first cases of SARS

Severe acute respiratory syndrome

And that the augemented people had SARS and that is why they were being kept out of the city? Any Thoughts?
