I didn't like that weapons shared ammo in Deus Ex 2 because I didn't even get to use some of them. I just had three assault rifles, modded differently. In Deus Ex 1, there were strengths and weaknesses to every weapon so you had to manage your inventory carefully. In Deus Ex 2, you only needed the assault rifle.
If the weapons from any game should be ripped off, they should be ripped off from Hitman Blood Money. It has a pretty good melee system (ability to pistol whip and knock people out), and encourages the player to use objects found in the levels (golf clubs, kitchen knives, balconies, wine vats, hiding bodies etc) to maintain stealth. In Deus Ex, when you blow your cover you just have to run away and wait for everyone to forget. There are no consequences for setting off alarms, and no rewards for getting out of the situation without loading a saved game and doing it over. This kind of disrupts the immersion. The later enemies are too powerful to kill stealthily anyway. In Deus Ex 3, head-shots should be lethal and armour should protect against certain ammo.
I also think it would be cool if the guns didn't always look the same. An enemy's gun might have a slightly different skin to your own. Perhaps they could be damaged by return fire. Or the guns could require maintenance like in System Shock. Anything to keep the player from saving and loading so often.
