The intro, hardly anyone knows about this and only recently a trailer showed a milisecond clip of it.
The end of the prologue and how Adam becomes augmented.

While the leak was going on, Square-Enix released a new trailer (which was overlooked) revealing a lot of the game.

As previously discussed regarding trailers in March, trailers are now considered heavy spoilers.
