By making a cube I assume you mean subtracting.
Think of the giant UnrealEd grid as a block of wood, and a huge one at that.
When you subtract, you are taking a chunk out of that wood in the size/shape you specified.
If you subtract a very large cube and try to subtract another one inside it, nothing happens, because you're just getting rid of an empty space.
To merge the cubes you have to make another subtraction, move the cubes next to each other so that the one edge from each cube are touching, and it will form a subtraction the same size as 2 cubes, like a long corridor.
